So does the S2R1000 (1000DS) have different shims than every other ducati motor? If so what's the dif? And can we buy the 1000DS shims somewhere other than Ducati?

You can buy the shim kit, of which there are two different kits that service the Duc line. Desmotimes.com
I have the S2R and the ST3, same kit for both bikes. Don't freak on the price since you have a full kit and you can replenish the shims you use.
Usually after doing the valves, you end up with some duplicates, some come off one valve and end up on another.
Individual shims can be bought from others... but you had better have perfect measurements & don't mind waiting for the turn around time. I don't recall where you purchase the single shims from, somewhere in california I believe. ca-cylces? Not sure.
Same shims as most all of the 4-valvers, IE for 7mm stems.
Also '07 800 & 695, and I assume 696.
You can get shims from emsduc.com, either individually or a kit.
You'll need the measuring tool as well.
Some dealers will swap shims with ya.
Some independent shops will too. ;)

I actually really enjoy doing the valves on MonsterGrrl's 900, but I gotta say, this morning, just getting to the vertical cylinder on the S2R was daunting. I couldn't figure how to disconnect the tank without making a beautiful mess, so I put it on a MonsterGarage stool next to the bike... then there's all this other stuff right there! There's a battery stiing on it's side! (wonder if I can put a battery that small in the M900 when I make the new battery box for the pod settup?? Anybody?) Then there's this steel scaffolding and one of the bolts holding it on required ten minutes with the crow's foot! THEN.... I got to find out how much better the new seal design is, and how much less room there is in the desmo-hotel to fit tools. THIS IS true testastretta space!
Fuel lines? Quick-disconnect fittings.

QD fuel lines!? Where are these QD fittings?! Looked like solid line from the tank to the throttle bodies!

You can install the QD fittings to make life a lot easier. ;)
I was looking and it seems there are QD fittings at the tank, but as it's full and I dunno if they close or dump, I left them be.
So, can I use the smaller battery on the older bike?
Don't know what year 1k you have, but if there's a large aluminum plate bolted on the bottom of the tank, you've got the QD fittings.
If so, squeeze in on the thin ring of 'em right next to the plate, and they should pop loose.
Pulll 'em off, and they'll leak a little of what's in the fittings and lines, but the tank side should be closed.
In any case, don't do it near an open flame... including water heaters and such appliances.

Too late now though, MonsterGrrl bolted together everything that goes under the tank and I have to wait till Tuesday to get the one shim that I need.... (have a 3.05, need a 3.00) Damned shops closed Sunday and Monday! Belts are done, iridiums are in, and O2 modifier will be in on Tuesday. Or course after all that, I still need to test for an oil leak on the clutch plate side, and if it was just the cap, change the oil, otherwise the heartburn really begins!! I hope she's useable come Tuesday. I miss my bike. :(
