Right when I hit the starter my bike completely shuts off, headlight, display, everything. When I put the key in and turn to on, everything lights up brightly, and the fuel pump primes just like normal. This started last weekend - then I was able to turn the key to off, turn back to on, and she started up (with a little bit of hesitation). Now I can't get her started at all. When I reset the key, and hit the starter, she makes a clicking sound at the rate of about once per second.
Almost as if the battery is dead. But the bike is 3 months old and I have never let her sit for more than a couple days. My rides are usually at least 20 min long.
Any ideas?
p.s. the display flashes an error code a second or two after the electrical system dies, but I didn't catch it
Sounds like a voltage problem.
It could be a loose connection, a defective battery, or it's possible you have a charging problem.

Battery is the problem.

YES! that is exactly the problem. Thank you. Why do you think it is the battery, and do you know what that error code means?
Go to youtube and type in "ducati 696 starter problem" and read the replies to the video. The guy that made the video said that it was his battery and once replaced it was a-ok.
Sorry, but I dont know what the code means.
The battery is weak, just strong enough for the dash and lights, but not enough to crank the engine. The question is why is the battery weak? Could be a connection, the charging system or the battery.
In a perfect world we'd have Italians designed a bike, and Japanese handle electrical wiring. I love Ducs and all but I just dread their unreliable electrical system.

You mean reliable like the Japanese voltage regulators and carbie ignition modules used by Ducati? Or maybe the famous GS acid pucking batteries made in Japan?
