Having many Hondas in the past (mostly vintage), I am a happy new owner of a 2006 S2R1000! I wasn't going to buy one till spring, but this popped up on CL. I couldn't pass up on such a good deal. Anyway, it is bone stock red/white with only 7300 miles. I didn't waste any time and took off the mirrors, rear fender and mufflers. I'll bring it into the house for general cleanup. It's pretty grimey from mostly chain wax fling. I plan on bar end mirrors, tail chop, some kind of exhaust (maybe a GP small right side muffler like Radical Ducati in Italy), lowered gauges, maybe a 696 headlight and change the rim color/finish. I don't like the look of the white wheels. So, it's on the top of my list of the bigger mods to do. I'll likely sandblast the white off. I might powdercoat it silver or beadblast and clear anodize. I'll spend most of the winter cleaning it and doing cheapy mods. The wheels and exhaust will have to wait til spring.
You've got quite a plan there. Post up your projects in the mods section and I'm sure you'll have some appreciative followers. For exhaust, you might look at the offerings from Quat-D. They make an exhaust called the Ex-box - not quite what you're looking for with the mini-GP look, but it is small and low.
You may also want to skim tech tech and tutorials section to help your planning. Lots of good info in there.
One thing that you might add to the project list is belts. The cam belts are spec'd for 12k miles or 2 years of life after install. Obviously the bikes not past that 12k mark, so you might be running on 4, coming on 5 year old belts. It'd be no fun to loose a belt on your new baby.

It took me 4 months last winter to do a frame up rebuild. Unfortunately, the Wifey says only one bike. I'm gonna miss that old bike. It's more of a satisfaction to me to build it than to ride it. I tinker more than ride that bike. This new Duc will be lots more useful and I'll still have a good time doing mild mods.
For the Duc, I've ordered a set of Apex adjustable clip-ons, a JT 14 tooth sprocket and the 4 sockets to remove the wheels and front sprocket. Also, the gauges are already mounted under the triple clamp.
Oh, the tennis balls are to just keep debris, tools, insects, etc from entering the FI bodies while I work on it. I have the top off so I can modify/cut it. They fit perfectly!

Yep - that's a tried and true method of plugging the intakes while working. People even sell foam balls with a bit of cord rune through it for this purpose and sealing up exhausts for storage. On occasion I've used the press'n seal foor wrap for this job. Works great for seaeling up exhausts during bath time [thumbsup]
