The list of repairs that need to be done to my bike is a lengthy one, however... once it gets put back together, I'd like to take it to the local shop here in San Diego and have it dyno'd to make sure the PC is dialed in. I have never done this. Do I need to make sure they know I have a full exhaust, open air box, etc... I guess this all has to be taken into consideration during this process.

Have a good talk to the dyno guy. The a/f sniffer will tell the operator what the motor needs. Maybe they might download a ballpark map for your mods and tune from there. Some have had luck with maps off the net for their list of mods. Fine tuning can follow on the dyno.
Remember that a dyno tune is tuning for your bikes individual set up. Is the local guy reputable?

they will adjust the fuelling as required by the bike as it is delivered to them. what has been done to it makes no difference to how they tune it.
it's more likely what you haven't done that may cause you issues later on that the tuner will then get blamed for.
