$900.00 at the ducshop What can I do?

It's a little more than we'd charge for a major service (12 is a major), but we don't have Mark's overhead!  Sounds like he's in the ballpark to me....and you left a few things off your list.  In particular you'll want to pay atention to the steering head bearings.

Flushing the hydraulics is easy FWIW but can take some time. Totally a DIY job you should remove from the list

Know what the break down is - parts/labor? If they use good oil there's about $175 in parts there. Belts are 80 for a set, oil and filter 50ish, a shim or two for $20... Burris labor where it adds up. They itemize the quote for you?

Never done your vintage of bike, but I did the fuel filter on my 900 and it's a hassle. Not hard, but fussy. I think it's easier on your bike, but still involves draining the tank pulling it off and having at the guts

With that list it doesn't look off to me

Sounds about right
I just had mine done but did all of that list at home other than clearances and balance the throttle bodies and trimming up the fueling
Saved enough for new tyres and more than enough beer 
Find a mate and get tooling.

If you are doing everything except the valve clearances... you already have nearly everything apart anyway with the belts and the tank off.  Checking them isn't hard, and adjusting them is only a little tricky.

I'm having my 7500 mile service done Friday.  Guess I don't feel so bad as they quoted me slightly under $600. 

I paid $1017 for My 7500 service on an 08 S2R 1000 in Dallas, $700 of that was LABOR.

What else should I check for that I left out? That list is what the guy told me he would be doing.

I'll call them back tomorrow and ask what the labor rate is for example the valve job alone if that's what you mean?

Hey Doc if you would like, I live about ten minutes from Duc Shop, I can show you how to do your shims. I have have all the special tools/parts/shim kit/oil filters and will be doing my bike soon(week or two) same bike too so your in luck. Maybe we can set up a little man-date action  . Last time I took my S2R to Duc shop it was $276.55 for parts, 7 hours labor for $560, and $47 in random chargers for the 7,500 mile service. After paying for it that time I bought all the tools and books and went to work  .

Yes that would be awesome. I'm back home in Illinois on leave until the 20th. I couldn't do it during the week but the weekend of the 20th or the next works for me. I just ordered belts, air filter, oil filter, and spark plugs from http://www.ca-cycleworks.com/

Yep. Each task should have an hour estimate attached to it, and the shop will have an hourly rate so you can see how much of that is labor cost. You're also well within your rights to ask what parts/fluids they are going to use.
