Modifications will wait for a while. I had a 10 years pause from motorcycles so I have to get back in the saddle first. Truth be told, I was riding Aprilia Atlantic 500 for last 8 years but you can't really compare it to a bike.

The biggest issue for now is the jerky throttle response at low rpm. I am dealing with it somehow, but my wife has problems with that, especially in 1st gear after stopping

Throttle tamer helps at low rpm. ^^^
Correct adjustment of chain helps if its sloppy.
Also a tune with mixture adjustment to fix lean Euro EPA tuning by whatever means is available. Rexxer remap, PCV, dealer trim adjustment (if possible for your ECU), etc.
