I think the Library of Congress owns/houses most of the glass negatives from the war.  IRRC, access is public and so you can order prints from them.  I've always wanted to decorate my home bar with portraits of civil war officers to give it an old timey feel.  But first things first, I need a home bigger than a solitary confinement cell before I can build a bar... :(
