hello I have an s2r1k with recently installed arrow ti full system. pipes have only about 50 miles on them. today I noticed that the header from the vertical cyl. has turned blue from heat where it connects to the head. the front pipe shows no change at all. anyone else experience this? is it normal due to less airflow at the rear pipe? or do I have a problem?

It's normal.

My vert cylinder pipe is a cool blue and red combo.

If you don't like the discoloration you can use some Mothers Mag & Aluminum polish to clean the pipes.

I don't think that condition is exactly "normal".  I had the same problem with my front cylinder header when I installed my aftermarket pipes.  I think this is caused because you lean out the fuel/air mixture (which is already too lean to begin with).  You really should do the responsible thing and get a PCIII or at least get your fuel air adjusted if you haven't already.  FYI when I got my power commander the blue went away.  As a general rule of thumb its always better for you bike to be too rich rather than too lean because too lean can cause damage, but probably wont.
